The passage in the Declaration of Independence referring to all men being created equally is drawing off the idea that in creating humans, God provided natural rights. The next part of the line refers to the "Creator" as a reference to God who made man in his image and equal to one another. Jefferson pulls from the idea that men can not refute the plan of God nor can it be violated by man's law.
Though Jefferson was inspired by Enlightenment thinking, religion was still important to the daily lives of Americans and Europeans. The Enlightenment suggested rationale thinking toward government and influenced individualism but it did not refute the existence of God. Many Enlightenment thinkers believed God created the Earth and humans but did not interfere in the day to day lives of people. It was up to people to create a rational society which protected what God created.
